The mission of the Allen Institute for Cell Science is to create multi-scale visual models of cell organization, dynamics, and activities. Our goal is to develop, generate data, analyze, and interpret scalable, quantitative image-based assays of cell organization, activity, and function toward an understanding of holistic cell states and state transitions. This Scientist level position will focus on the experimental data generation and computational analysis of application-appropriate modern genomics and spatial transcriptomics data to integrate these analyses with other, primarily image-based, assays, (e.g., multiplex protein patterns, live intracellular dynamics, etc.). This role will require extensive technical knowledge of single cell genomics, especially transcriptomics, as well as knowledge on bringing this type of data into the spatial domain (e.g., spatial transcriptomics) and integrating it with other data types. The person in this role will be required to directly perform experiments and analysis but may also be required to supervise the activities of others, contribute to writing publications, and will work collaboratively with the Institute’s technical and programmatic teams to achieve the Institute’s matrixed, programmatic objectives.

Essential Functions

• Perform and supervise data collection of appropriate single-cell (including spatial) genomic data
• Perform and supervise analysis of single-cell genomic data - from raw reads to sophisticated downstream techniques - using existing bioinformatic analysis approaches or developing new approaches as needed
• Integrate single-cell genomic/transcriptomic data with image data to integrate spatial-temporal dimension
• Contribute to development of a comprehensive computational framework to describe holistic cell states and state transitions based on the integration of transcriptomics, imaging and other data types as necessary
• Contribute to the implementation of a large-scale scientific data management system
• Coordinate with other programs in the Institute to ensure seamless integration and sharing of resources and data
• Maintain rigorous quality control standards
• Maintain meticulous records and work closely with other scientists to coordinate complex experiments and analyses
• Prepare written summaries, including journal publications, and present activities internally and publicly
• Adherence to SOPs, GLPs and regulatory requirements

Required Education and Experience

• PhD in bioinformatics, cell biology, biophysics, bioengineering or related science or engineering degree; or equivalent combination of degree and experience with a strong focus on analysis of genomic and/or spatial transcriptomic data

Preferred Education and Experience

• Extensive knowledge and experience in single-cell and/or spatial genomic wet-lab data generation and computational analysis techniques and approaches
• Extensive knowledge and experience of high dimensional statistical techniques and modeling approaches
• Experience in scientific computing (R, Python and Linux shell scripting)
• Experience using common computational biology methods, tools, and data resources
• Experience with developing or contributing to open-source tools/packages
• Experience utilizing software engineering practices such as version management, build management and testing
• Some experience working with images e.g., image processing, image analysis, etc. is a plus
• Excellent interpersonal skills
• Experience working in a multi-disciplinary environment in academic or industrial settings
• Ability to work both independently and in a collaborative, multi-disciplinary environment
• Careful attention to detail

Work Environment

• May enter laboratory environment, including potential exposure to lasers, biohazards

Physical Demands

• Fine motor movements in fingers/hands to operate computers and other office equipment; repetitive motion with lab equipment

Position Type/Expected Hours of Work

• This role is currently able to work in a hybrid work environment. We are a Washington State employer, and any remote work must be performed in Washington State.

Annualized Salary Range

$82,650 - $110,200*

* Final salary depends on the required education for the role, experience, level of skills relevant to the role, and work location, where applicable.
